How to apply alpha channels to a portrait icon?

From what the user Chriz has said in portraiting an icon for the shatterer in this site:

How am I going to apply alpha channels to a portrait icon? Some of the sample portrait icons have checkerboard backgrounds and the front picture is transparent with little or no color on it. How can I do that using GIMP? How can I do that in Photoshop?
When saving as a tga file, do I have to do something about its other options before saving it?

Without this feature, the portrait icon will not show up in the game.
