You need to manipulate the waterpolygons a bit (They are the blue squared in surrounding a water perimeter). The Mapper Guild doesnt use rivers that often since we can make one look better without using the ''flow'' option EA has provided us. It is as you say ''messy''
My advice, learn how to make decent river banks and expirement with waves for a bit

If you want to see rivers that use the "flow" option, check out one of my earlier maps "The Core". It has two sets of flowing rivers that are quite good looking without any issues. I'll work on trying to locate it for a download link.
EDIT: Apparently, there is no download for it up, so I'll upload it ASAP.

The easiest way to create a flowing river is to use the River button and the create water polygon button and double click into the river bed.
->You get a messed up river.
To fix that you have to move some "waypoints" of the water area at one end of the river to the other river bank.
Though I recommend doing rivers without flowing water, too, because the river water texture looks bad and rivers always flow too fast.

Exactly my point. Your far better of creating your own rivers. I suggest you drop down the water enough so you can see the textures underneath, then use some good river-ish textures, add some waves here and there and voila.
Sure I would use the flow option if it didnt look so damn ugly.... Good job EA.... not!

Flow texture only looks ugly on obsencly big rivers. Small ones look fine IMO.
